How could they not know it had been released as an Arcade Archives title? I was aware of both versions existing and I'm not developing a port of the game or even particularly into it. Odd.

Huh? this sounds like boll#cks. The licensing they would need to attain would immediately tell them that it had been recently licensed, IF, they didn't already know. Weird behaviours indeed. However, it really isn't that spectacular.

Either way, the ACA version is better as it is the superior Arcade version of the game.

@BionicDodo Mismanagement, probably. Sounds like a breakdown in their chain of communication between management and the dev team.

Why can't we have both? It'd be the best of both worlds, both versions would be available. I've always despised when companies only re-release the arcade versions of games; just because it might not be the "superior" version doesn't mean that it doesn't deserve to be preserved. I long for the day when it becomes standard for compilations to include all versions of a game (or at LEAST all versions for major consoles and handhelds; while I might still dislike it, I can accept not getting games' ports to microcomputers, since, at least as of now, the major retro collection studios don't seem to have emulators for them, and there were enough of them that it would probably take a lot of extra effort to get emulators for all of those platforms working), but those days are still a long ways off, unfortunately.

The fact that there will still be Xbox and PC releases leads me to think this is likely just a terrible mix up with the licensing, or they now feel it's not worth going through whatever certification process before it would be listed on Switch and PS4.
