The Famicom debuted in 1983 and was about 4 years old when PC Engine released in 1987. Its not surprise a new piece of hardware would outsell a console late in its life.

Famicom sold about 19 million to PC Engine's 5.6 million in Japan.

Nintendo continued to produce Famicom systems and run the Famicom Disk System rewriting service until 2003, while the PC Engine was discontinued in 1994.

Certainly PC Engine was popular in Japan, and had the #2 spot over Sega Mega Drive (Genesis) unlike NA where Sega was #2, but there's no way it was more popular than Nintendo's Famicom in the long run.
