Pretty much every Nintendo game. I prefer NES DK (the version with the missing level inserted back in), DK Jr and DK3. Punch Out NES isn’t really a port of the arcade game rather than just a new game but if that counted, then that would easily be number 1. Balloon Fight NES is a another one that’s way better on NES since it controls much better.
A lot of Namco arcade games I prefer the TG16 version to arcade. Galaga 88 is one that comes to mind. I prefer the aspect ratio and more gentle difficulty curve.
